We have managed to reproduce your issue.
This is caused by a known problem of keybind conflict. In Stormblood this problem was further aggravated by increasing priorities of cursor actions.
Specifically, if you have any key assigned to Move Cursor action, no derivative shortcut from that key can be assigned to another action. Otherwise the shortcuts will conflict and not work properly.
For example, you assign NUM4 to Move Cursor Left and NUM6 to Move Cursor Right. Then you assign Alt-NUM4 and Alt-NUM6 to hotbar slots 1 and 2. From now on, whenever Miqobot attempts to access hotbar slots 1 or 2, the game will fail to identify shortcut priorities correctly and Move Cursor actions will be triggered instead.
This will happen however only when an ingame window has focus. If you click on empty space with your mouse, the window will lose focus and priorities will be restored. But Miqobot does not use your mouse, because otherwise you would lose control over it and background mode would be impossible.
This issue can not be fixed without code injections, and we have no plans for implementing code injections.
